Super Naruto: Clash of Ninja! 4 (SCON4), alternatively known as Super Naruto: Gekitou Ninja Taisen! 4 (SGNT4) or simply "Super", is a fan-modified version of Naruto: Gekitou Ninja Taisen! 4 (GNT4) for the Nintendo GameCube. GNT4 covered the Naruto story until the end of Part One and was released only in Japan. In addition to being translated into English, SCON4 features numerous balance changes, added mechanics, custom animations for new moves, new stages, and quality-of-life improvements.

The Legend of Zelda: The Wind Waker is the first Zelda game for the Nintendo GameCube and also the first in the series to employ cel-shading, a lighting and texturing technique that results in the game having a cartoon-like appearance. Like its predecessors, The Wind Waker is an action game with puzzle-solving and light role-playing elements. Basic gameplay mechanics are similar to those found in Ocarina of Time, but it differentiates itself with its massive Great Sea which must be explored using a boat named King of Red Lions.
The limited edition of The Legend of Zelda: The Wind Waker includes the game itself and a second disk containing:

- Ocarina of Time Master Quest
Konjiki no Gash Bell!! Yūjō Tag Battle is a 3D fighting game. This is the first game in the Yuujou Tag Battle series, where Zatch Bell! Mamodo Battles is part of.
The game was originally a GameCube exclusive and was at one point considered for release on both the GameCube and the Wii. Ultimately, it was made a Wii exclusive, leaving the GameCube version mostly lost. Some articles from around E3 2006 mention various differences that the GameCube beta had, such as character names and how various features of the game would be activated differently. There is an N-Sider article from this period of time written by someone who played the GameCube build before release, said article features several differences from the final version.
A Donkey Kong racing game that would have used the DK Bongos. Was reworked for the Wii as Donkey Kong Barrel Blast, replacing the bongo controls with motion controls.
The GameCube version features Mario, Luigi, and Princess Peach as playable characters, collectively known in-game as the "Nintendo All-Stars". This is in response to a deal between EA and Nintendo in which EA would include Nintendo characters and properties in a few of their games; another game to take advantage of this was SSX Tour. A basketball court based on the Mario franchise, named the Nintendo Court, is also featured in the GameCube version.
As an addition to the Nintendo GameCube version of the game, Mario, Luigi, and Princess Peach were added as playable characters, along with a new race track called Nintendo Village.
